It didn’t handle correctly the feed of comments.

Hi, your second form is impossible to use, specially on big blogs, because of cache reasons, however, if you like so much you can modify the plugin to use it.
The index.php is automatically removed when you create a .htaccess file on the flatpress root.
If you don't want to, you can just open plugin.rewriteurls.php and comment line 35 (add a // or a #) and decomment line 36 (remove the #).
